Just to be clear:
Are you certain the source is interlaced?
Are you wanting to deliver an interlaced or progressive output? (Or are you not concerned as long as it looks OK?)
If progressive have you applied any deinterlacing?
Any chance of posting a screenshot of the ‘effect’ somewhere?

Simply edit the output frame size to be of a 16:9 aspect ratio, 640×360, 512×288, 384×216 etc.
This is pretty basic stuff, but if you’re not clear on how to edit the output frame size it would be well worth spend 20 minutes reading through the chapter Creating, Previewing, and Modifying Settings, in the compressor manual.

If you have the disc space AND the time then it won’t hurt although you may get some inconsistencies in FCP unless it’s cuts only. (Don’t forget you’ll be doing a crude [and pointless] 4:1:1 to 4:2:2 colour space conversion which may introduce it’s own errors)
Just for reference:
DV25 is 3.60MB/sec – (The picture has already been trashed…)
Apple U/C 8bit is 20MB/sec (The same trashed picture, just massively bloated)So you’ll need well over 5 x the disc space just for that bit of the process.
An in my opinion, as this is going from DV to web (via FCP), you’ll not notice the difference in quality. If you’re adding graphics or DVE’s and so on in FCP, it’ll look messy whatever way you go.
Out of interest, what uncompressed CODEC do you like to use Ed?

Using uncompressed is rather pointless unless the sourse is uncompressed, it wastes disc space and saturates bandwidth and can slow down the transcoding process.
512×288 is also a good 16:9 size as it’s div 16.__________________________________________________________________

First of all you don’t want to be using Quicktime Pro to create the alternate versions, it simply is not up to the task. You really need to get hold of a dedicated encoding application like compressor or episode, or get someone who has one of these to do the job for you.
Both of those applications ship with all the presets you’ll probably need.
If you have to use QTPro then the only preset you be able to get any use out of is MOV to MPEG-2, if you have the MPEG-2 Quicktime plug-in…
There’s no preset for film but you’d probably want to have rendered your animation out at at least 1920×1080
And there’s nothing there for delivery to a TV channel, probably best leave it as 1280×720 H.264 and the station will deal with the rest.

As with your other post the question is a little too general and vague.
DVD uses MPEG-2.
Blu-Ray uses H.264
Digital TV transmission can use either MPEG-2 or H.264 in an MPEG-2 transport stream.
Film? Well film is Film. It’s not digital but you could use H.264 encoded material for transfer to film.H.264 is very versatile format that can go from a frame size of 128×96 through to 4096×2304 with data rates ranging from 64 kbit/s through to 960 Mbit/s.

A typical problem and one of the reason I, like many, gave up with compressor. You could try and check you Qmaster settings and as a last resort reinstall compressor.
