There are a number of different MPEG-2 output types. Program stream, elementary stream and transport stream, which one are you outputting to? – What extension does the file have? Are you sure you enabled audio in compressor?

No, I don’t think Compressor is capable of doing that but it’s pretty trivial for you to do it in Quicktime pro.

Apples documentation in this case is excellent and in my opinion this manual is the best place to start. There’s a full introduction to the UI, the terms used a quick workflow and then how to import media, preview and modify settings and so on. It then goes into specifics on each output format and then gets advanced. (The manual is installed when you install the application)
If you still have no clue after reading through that then you could fork $$ out for this: https://www.rippletraining.com/compressor_products.html
But in my opinion you’ll learn more by playing.Lastly use google or if you are having a problem with something more specific then ask here.

Are you using a special piece of software or hardware to spilt the video across those screens?

I’ve tried to do this as well for the purpose of training. It’s very difficult to convincingly recreate stuff like this.
I’d love to hear from anybody who has found a successful way

There are hundreds of video encoders for the PC. If you want a good, all round encoding application have a look at Procoder, or Sorenson Squeeze.
Also, does it matter if I convert to SWF or FLV? Will they both do the same thing in the end?
Yes it does matter, it depends on your application. No they won’t both do the same thing in the end:
