Just a correction Robert.
It is not exactly a capture program. Its called DVCPROHD Batch Converter. (Serious Magic) and I believe it can be purchased stand alone. It also comes incorporated with DVRack HD at roughly the price you quoted.
All it does is convert the mxf files (to AVI type 2 or Quicktime) and they are useable directly in PremPro. This is a very quick process.
BTW : I know they are DVCPro50 files because the property of the clip is twice the data rate of a DV clip and they are flat/constant.
I guess what I am saying is that PremPro2 is already DVCPro50 capable. You just have to get the files into it.
If you are not using mxf files I am not sure what the solution is for you unless you have a DVCPro deck.

Does the external drive go into “sleep mode” or some other resting state. I have one that does that and so is impossible to use for editing.
Try moving the offending clip to an internal hard drive location as a test.

Automatic Duck tried to do it and failed citing difficuties with the way PremPro is written/coded.
When the Automatic Duck plugin worked, it was a dream and so easy to take sessions to ProTools. When it failed …it was a pain and unuseable.
I cover the situation by exporting tracks as wav files because I never knew when the OMF export was good or bad. ( I dont have the ability to read/open an OMF in my own system)

You could try a short Cross dissolve at the transition points. (May or may not work but its an idea in the absence of speed ramping in PPro : unless you use AFX or Twixtor)
