There is no point in rendering with the depth of field effect on in C4D. Because that’s what you are trying to simulate in AE using the RPF file. You can set up the camera clipping planes in C4D so the depth knows what area to work in, But doing this process is so you can add the DOF in AE instead of in C4D.
The DOF has nothing to do with the the alpha channel. The alpha is for transparency only. If you rendered out of C4D with a straight alpha then set it the same in AE. Same goes with pre-multiplied. If they are set wrong you will get ugly oddities.
The RPF carries other info channels that has the depth info. In AE you select the DOF effect from the 3D menu.

You will have to pre-compose the dot/null layers then apply the effect to the pre-comp itself.

The duplicate function is a one time deal. It works more like a script and less like an expression. What you are looking for I believe is some of the tools in the Jenna package. Especially the one called “Iterator”. Iterator gives real time duplicating and the ability to keyframe those changes to get animations along all the copies.
Instead of answering your questions explicitly, maybe tell us what your end goal is because there may be a more appropriate way to do the effect.

Don’t understand your question as it seems you want both layers to mask each other.
But in general terms. If you have regular video and you want a greyscale image to be it’s matte, put the greyscale image one layer above the regular video. On the video layer, set it’s track matte to luma. Now it will use the lumanance values from the layer above it as it’s own alpha layer.
If you have any unexpected results, you may need to pre compose the top (greyscale) layer so the effects rasterize before they are considered in the equation.

Instead of botherng with tracking a mask. You said the sky is very bright and the trees are dark. In this case I would either create a luma matte out of one of the color channels or try a luma key. If the sky and trees have some color in it then look at each channel individually and see which one has the most contrast between the sky and trees. Let’s say it’s the blue channel.
Duplicate your footage. On the duplicate, use whichever channel effect allows you to isolate the channels (not at AE right now). Have it set so that you only see the blue channel. Then add a levels and crush them until the sky is pure white and the tress are pure black and there is some soft gradiation between them at the edges of the trees.
Now you may need to precomp this layer. But put it one layer higher than your gradient layer. Set your gadient layer’s track matte to luma. So that the greyscale of the layer you just worked on knocks out the gradient to only be in the sky area. Then set the gradient to multiply. You may also need to do a quick garbage mask around the sky to kill any other spots that leaked in that you don’t want.

After an exhaustive search by typing “ae 7.0” in Google, Toolfarm has a flash video with a guy demoing it for an audience for a few minutes 🙂
It doesn’t give you a whole lot, but it does show it changed something I’ve wanted for a long time which is one uniform interface without all the freaking windows.
