If you were using the beta version of 1.2 and the option for Single sequence output, we have had another report of this and are looking into it. Seems to be a bug but we haven’t determined what triggers it yet.

A required stretch of an amount so close to 1001/1000 is almost certainly a result of your settings in Final Cut Pro. The H4n is much more accurate than that. I really recommend that you follow the steps I recommended earlier (link below). If you do exactly what it says I am confident that your sync problems will disappear.

The H4 will drift a bit over 30 minutes and cutting up the clip into smaller chunks as Noah suggests is a good thing to try.
But if you are flipping back and forth between 29.97 and 30.00 fps projects, you need to be careful how you set up Final Cut. See this blog post for details:

Yes, undocking and resizing the preview window is what I’ve been doing too. That’s often good enough, especially when I’ve got a second monitor, but I don’t always.
Thanks for the F11 tip, I hadn’t tried that before.

I need to zoom in because I am using the pan/crop tools to converge two cameras acquiring a 3D stereo image. Sometimes the feature I want to use for the convergence is in the cropped region.

At this point I think you have determined that FCP does definitely not do what you want. I strongly encourage you to send Apple a message with this specific feature request. Do not count on them reading this forum. I can guarantee though that they read the feedback that you post here: https://www.apple.com/feedback/finalcutpro.html

You might find this video tutorial helpful. It shows how to use PluralEyes to sync all your clips and then make a single multiclip with black when the cameras were off by creating QuickTime reference movies of each track.
