This is just how multiclips behave in FCP, whether you create them with PluralEyes or by hand. The workaround is to create a QuickTime reference movie, as shown in this tutorial.

You should have better sync success than that. I suggest you contact support. There is probably something simple that can be done to get it going.
PluralEyes will always create a sequence, but you can just delete it if you don’t want it.
Not sure I understand the bin versus browser question. The merged clips are stored in a single bin in the browser.

When the project is very complex, that communication channel can break in FCP 6. FCP 7 changed how it works and it is much more robust.

The issues with having all sequences in the project at once would not be there in Final Cut Pro 7. I believe you are working with an earlier version.

What you are describing is sync drift. The most likely cause (and the solution) are described in this blog post:

If that’s not it, then your audio recorder may be inaccurate. Which one are you using?

If you choose the sync option Replace audio, PluralEyes will create (1) an additional synced sequence with the audio replaced and (2) a set of merged clips in the Browser.

I was trying to distinguish between two possible problems, when you say that long clips are out of sync: (1) the clip is out of sync consistently by a couple of frames over its whole duration, or (2) it is in sync in the middle (for example) but out by a couple of frames at the ends?
The causes would be very different for those two situations.

The sync is off by one or two frames? At the beginning and the end of the clip and all the way through? So you can slip it by one or two frames and it’s perfect? I’d like to see that. It is more likely that the clock in recording devices is not quite accurate and over the length of the interview, it shows up as sync drift.

We will be adding merged clips to the version 1.2 update, which is currently in beta. In the meantime the beta has a Replace audio feature that does something similar in the timeline.
