To start with a clean slate you need to trash them. Hold down the Command, Shift and Option keys as you start After Effects to restore preferences to their default settings. I think the confusion arises due to how many video cameras report their frame rates, many of those that shoot 24p are still recording this as 60i. Precomp the layer you want and THEN mask it, copy the mask to the brush position and you should be fine.
