It might indicate that there is an adjustment layer or an effect applied to a layer below which layers are not visible. Can you identify at what layer index other layers become invisible?
Slightly OT, at over 500 layers the Composition becomes somewhat unwieldy. Have you considered Pre_composing some sections and nesting these in a Master Comp?

Since Write-On uses 2D coordinates, I’m pretty sure that the expression needs to be applied to a particle system with 3D coordinates to make a 3D animation.
In the linked file I created a null named Null: Center as in the script, then I applied the script to the Null’s position property, finally I linked Write-On’s brush position for a 2D Spirograph and Particular’s positions for a 3D one.
The only other way might be to generate the animation in 2D and then wrap it around a sphere using CC Sphere, really pseudo-3D.

The script is very basic and won’t return an error if you have no puppet pins or the Puppet effect is not the first one in the Effects panel stack.

I have a very basic script that may help. Put it in the ScripUI Panels folder then restart After Effects.
It is then available from the Window Menu. No warranties expressed or implied.
Select the layer with the puppet pins and either enter a new name or click the checkbox to use the layer name.
This assumes no other effects are applied. All Pins have the same name with a numeric suffix.

Clearly it does, I’m just trying to learn what Adobe’s intentions are on this front.
