Ok, so not specific FCPX effects filters, but just effects that can be done with transparency, composite modes and things like that.
What has you confused? The order of operations with regards to composite modes and transparency, or are you seeing things like transitions which affect layers below where the transitions actually are? If you’re seeing the latter, that has to do with how Drop Zones translate between Motion and FCP.

It looks as if you disabled the left clip. Disabled clips in FCPX will look muted compared to visible clips. Select your clip and hit V to toggle it back to visible (if you want).

Is it possible that your audio format is of a non-standard nature like AAC or something? It sounds like the audio codec is not fully supported in FCPX.

Not as such, but you can isolate clips with media management if you want. Place the clips you want to give to your editor in a sequence (project) and then in the project library, duplicate and choose “Duplicate Project + Used Clips”. Give it a new event name and reveal the event clips in finder.

Well, FCPX’s compound clips aren’t bullet proof (though they’re getting better). I suspect the issue lies with the translation of 7toX. Going out to FCP7 and then back into X has X confused about the IN/OUTs of the timeline clips.
The workflow is a little strange to me. I don’t understand why FCP7 is involved at all unless your director is just so uncomfortable with FCPX he can’t even work with it. I’d chalk it up as a good argument for keeping everything in one system.

It’s not a preference that can be turned off. However, in two of the clip appearance presets, audio keyframing is suppressed. Make sure you’re not on one of those.

How exactly are you performing the replace? Are you using replace from Start or End when you drag the compound onto the clip?

There is a lot going on with this title sequence. There isn’t going to be an “easy” way of doing it because it contains multiple techniques.
The basic concept here is done by creating a drop zone, cloning it a few times and masking off different bits. This creates several “windows” with a continuation of the same image in them. The animation of the masks and how they wipe over different images combined with the 3D animation makes this a much more difficult effect.
