Media files are supported differently – due mainly to differences in the respective OSs: ProRes and QuickTime come first to mind; hardware support is somewhat different; other than that, I believe they are virtually identical.

Great write-up, and congrats on making it work.
The one thing I’d add to it, is for potential purchasers to consider an expander unit vs. a “dumb” box. Your current setup is “closed”, no room to add more storage unless you add another RAID controller. Getting an expander unit (about $600 more) will free up one MiniSAS port on the controller, and add two more in the back of the storage box – to which additional enclosures can be daisy-chained.
To some, this may be useful as few people ever have enough storage – with the additional benefit of getting more speed.
(While I don’t believe Enhance/ProAvio make an 8-bay 6G SAS tower expander box, the IS316JS is a 16-bay rackmount version of it, an excellent product. Other vendors do make 8-bay 6G expander boxes.)

If you listen to Apple (Insider), yeah, it would be hard. Have you looked at actual evidence about iPhone prior art?
That’s not even mentioning the absurdity of patenting the iPhone shape, where it’s clear to anyone with a modicum of common sense that smartphones in general, with the progress in voice recognition, touch and display technologies, will all march towards one general shape type, much like TVs: a large screen with a brain and battery packed tightly behind it. Some will even have rounded corners: not much of a choice here, is it?
There is little question that Apple grossly abuses the patent system, making frivolous litigation a part of their business model.
Wikipedia now has a page, “Apple Inc. litigation“. What an honor. Excerpt:
“Between January 2008 and May 2010, Apple Inc. filed more than 350 cases with the U.S. Patent and Trademark office (USPTO) alone, most in opposition to or taking exception to others’ use of the terms ‘apple’, ‘pod’, and ‘safari’; those cases include sellers of apples (the fruit), as well as many others’ less unassuming use of the term ‘apple’.” (highlighting mine)
Next thing on Apple’s agenda? A patent on the on-off button. Then we’re really screwed, all of us.

One exception could be a port-replicated eSATA with, say, 4 drives hanging off of it, like with G-Speed eS. In that case, making it SATA III may give some tangible performance benefits.

Not if you were working with only two 3G eSATA interfaces – those max out at about 275MB/s each.
If you need/ want over 550MB/s, eSATA is far from the best choice. An 8-bay MiniSAS box with a controller can be had for about $1K – $1.5K before you add drives, and give you close to 1GB/s speeds with the right drives.

Nvidia Geforce 9600m generally falls into the “not recommended” category but it may work.

Don’t think I was a dpsVelocity beta tester, but we did sell quite a few DPS systems (mostly with PVRs and Speed Razor). If I remember right, Velocity was no longer compatible with Speed Razor, DPS came out with their own editing software for that?

I don’t think it’s about the cable.
SAS controllers (including ATTO H680) don’t support port-multiplied SATA devices, and G-Speed eS is one. Generally a controller would see device 0, the first out of several drives in a port-multiplied SATA box.
To drive G-Speed eS, you would need an eSATA controller that supports port-multiplied devices.
Or, you could move the drives out of the G-Speed eS to the right SAS enclosure.
G-RAID may have mounted either because it’s not port-multiplied, or because seeing just the first drive is enough to mount it.

This may be a Blackmagic issue.
So for that reason alone, I wouldn’t change the graphics card.
