Neither FX3700 nor Quadro 600 are adequate for GPU acceleration in Pr – CS5 or CS6… 🙁
I’d try putting a GTX-760, K2000 or K4000 into one of the systems and see how it performs. Having a good techie take a look at your configuration remotely might be helpful too.

Any warranty on it? The reason I ask is that if it does have warranty, picking up an HP-branded K2000 or K4000 (similar prices as PNY parts), it’ll be covered by the workstation’s on-site warranty – or 1 year – whichever is longer. PNY OTOH has a 3-year warranty on their Quadro cards, period.
Other than that, I’d look at GTX-760 as one of the best bang for the buck, then K2000 or K4000.

None of that – but had the honor of participating in a tech talk with NVidia VCA people at NAB.
Something to keep in mind: VCA is a GPU virtualization platform, nothing more, nothing less. CPU-intensive workflows as well as those placing high demands on things other than GPU (CPU, failover, storage bandwidth, resolutions higher than 1080p, etc.) – should look elsewhere. VCA is supposed to deliver GPU accelerated workflows to remote users primarily, simplifying deployment, support, access to data. Does not replace high performance desktops – but does deliver decent GPU acceleration to laptops, underpowered desktops, possibly even tablets.
Another huge benefit: assets, hardware, storage – all on one place, behind a glass door (hopefully), with a smart-looking short-haired Russian-accented geek (me) staring at it. A boon for enterprise deployment, support, security.

4. Yes there’re limitations especially that there’s no fiber or SAS on a VCA, just 10GigE (again, as of 4/13). As always, calculate demand and deploy accordingly.

6. Don’t know. It seemed hypervisor and VM settings weren’t highly adjustable, to ease NVidia support headaches.
7. Don’t think VCA supports failover clustering. Other than that – through redundant virtualized storage and a 2nd VCA on the ready.

The display driver has a 720×480 preset? (Usually the lowest is 640×480. 720×480 is DV signal resolution, haven’t heard of it on a display monitor.)

It sure is puzzling – not sure about anything else. Also can’t see this to do anything with codecs – display driver doesn’t deal with them, mostly with raw uncompressed data fed to the graphics card with the exception DirectX, OpenGL, etc. functions, and GPU acceleration – which you already ruled out by switching to software-only MPE. Can’t even think of the card being bad given that it’s so selective in its failings. So it’s really puzzling.

MC6.5 requires Windows 7 Pro 64-bit (and a 64-bit PC)
MC7.0 – that or Windows 8 Pro (or Enterprise) 64-bit.
Even if that Core 2 Duo computer is 64-bit and upgradeable to Win7/8 64-bit, it’s too old to run MC6.5/7 efficiently. Sorry.
So a new PC, definitely. HP Z420 is a good foundation; Z820 – even better; a DIY or custom system (from shops like ADK, Puget) – may pack more performance into the same $$$ – a matter of preference. Lots of studios use HPs for their Avid systems.

If the file paths (to source files primarily) are the same – yes. Someone did a detailed review on how to make a Premiere Pro project more portable (for working on it on a different system) – but I am blanking out who did it and where. (Todd? Dennis? Dave? Any service with two-way syncing should make it easier. GDrive does it for sure, DropBox I am sure does it too. I know how to set it up in G-Drive but it could be kind of cumbersome: designate a folder as a “Google Drive Folder” (say, “Premiere Pro projects”, and in Preferences (or “advanced settings”), tell it to only sync “some folder” to this computer, namely the folder with the project you’re working on. If you have a lot of other projects and files in that folder, this may require to move the project into its own separate folder, and set Pr preferences not to put previews and caches into it.

What happens if you pre-render a portion of the timeline and try to play it back? Have you tried running Activity Monitor to see how your CPU, memory and disk activity is pegged?
Does it become even worse when you set MPE to software-only?
What are the sequence settings?
Working with compressed files usually makes the CPU the culprit, not the hard drive although if you consistently use multiple video layers on the timeline, you could stress the hard drive, too.
All the codecs you mentioned have fairly low bitrates and should not stress the hard drive even with multiple layers.
The CPU however is likely to be stressed especially with 5D’s H.264 codec.
