Without more information about the particular Ki Pro model being used, firmware version being used, number of audio tracks being used, audio connections being used, etc. any comments here would be speculation.

The AJA Adobe Plug-Ins Release Notes for version 10.4.5 notes the following:

https://www.aja.com/en/support/contact/The Ki Pro products require 48kHz, 24-bit audio for QuickTime files created externally that you wish to play back on the devices. Additionally, the files must have either 2 channels or 8 channels of audio. If you want 4 channels of audio, simply create an 8 channel file with 4 muted or null tracks in addition to the four you wish to reproduce.
In order to help clarify the creation of QuickTime files for use with Ki Pro, here are some basic guidelines:
– For applications that can export QuickTime movie files, choose the appropriate Compressor type – Apple ProRes 422 (Proxy), Apple ProRes 422 (LT), Apple ProRes 422 or Apple ProRes 422 (HQ); for screenings, using Apple ProRes 422 or Apple ProRes 422 (HQ) for best quality would be recommended.
– Set the frame rate for the exported material to match the source material/edit/timeline: 23.98, 24, 25 or 29.97 fps for 1080p material, 25 or 29.97 for 1080i material and 50 or 59.94 fps for 720p material.
– Most QuickTime export tools will allow the user to define whether the material is interlaced or whether it is progressive. If you are in a 59.94Hz region, HD interlaced material will be top field first and SD interlaced material will be bottom field first. In a 50Hz region, HD and SD are both top field first if interlaced. If material is not interlaced, do not select any interlaced options and the material will be tagged as progressive.
– Size is determined by pre-determined standards for NTSC, PAL and HD raster sizes. Select the one that is appropriate for your material. 1920×1080 for 1080 HD or 1280×720 for 720 HD or 720×486 for NTSC SD or 720×576 for PAL SD.
– Sound Settings should be as follows:
Format: Linear PCM
Channels: Stereo (L R), 2 Discrete (or Mono) Channels or 8 Discrete (or Mono) channels
Rate: 48.000 kHz
Render Settings: Best
Linear PCM Settings, Sample size: 24 bits, Little Endian– Remember that to be visible to the AJA Ki Pro, an Apple ProRes 422 QuickTime file needs to be placed in the Ki Pro Storage Module folder named “AJA.”

The original Ki Pro product offers a single 1.485Gbps SDI input. 1080p 59.94 is not supported by a single 1.485Gbps connection. The newest Ki Pro product, the Ki Pro Quad, offers support for 1080p 59.94 via dual link 1.485Gbps or single 3G-SDI input. While the Ki Pro Quad can record 1080p 59.94 from a native 1080p 59.94 source, none of the Ki Pro products offers conversion to 1080p 59.94. There are several Ki Pro products: the original Ki Pro, the Ki Pro Mini, the Ki Pro Rack and the Ki Pro Quad. It should be easy to identify each of the products as they are all physically distinct.
Since your deliverable is 1080i, then you might elect to make Ki Pro recordings at 1080i so that your acquisition format matches your delivery format.
Regarding the triggering of recording on the Ki Pro, the Ki Pro products may be triggered in a number of ways: via depression of the record button on the unit, via the web UI and the record button in that interface, via incrementing record run timecode from a camera and, with some select cameras, via ancillary start/stop data.

Using the Ki Pro to produce your recordings may offer some advantages when you perform the compositing later in your green screen workflow.The first advantage is that the Ki Pro records to the Apple ProRes codec which is full raster. The HPX500 records to the DVCPRO HD codec. DVCPRO HD creates what is sometimes referred to as “thin raster” video. For 720p material, DVCPRO HD files would be 960×720, while Ki Pro files would be full 1280×720. For 1080i material, DVCPRO HD files would be 1280×1080 for 60Hz material (1440×1080 for 50Hz material) while Ki Pro files would be full 1920×1080. Working with full raster video can be beneficial when material is used in some applications and when performing tasks such as compositing.
The second advantage is that, while you will not be able to obtain a 10-bit output from the HPX500, you can produce files with the Ki Pro that are within a 10-bit container. While your source output may be 8-bit, all further processing of the material could be performed at 10-bit using the Apple ProRes files. You typically want to avoid processing video at 8-bit when tasks such as compositing or color correction are involved.
Since the HPX500 does not output 1080p 60 and the original Ki Pro product is not capable of recording 1080p 60, you will not be able to record this format. Depending upon your content, workflow and desired deliverables, you might wish to record the higher frame rate offered by 720p 59.94. Higher frame rates are generally beneficial when high motion actions, such as sports, need to be captured with precision. Or the larger raster size of 1080 may be more important to your workflow or deliverables.

Conversions are performed within a common Hz; in other words, you may cross convert from 720p 59.94 (59.94 Hz) to 1080i 29.97 (59.94 Hz), or down convert from 720p 59.94 or 1080i 29.97 to 525i 29.97, or up convert from 525i 29.97 to 720p 59.94 or 1080i 29.97. The same rules apply for 50 Hz signals.

Ki Pro v3.1 manual, pg. 58:
2.3 AUDIO CHANNELS
This parameter selects the use of either two or eight audio channels via SDI embedded audio. Generally, when working with camera sources, there are only one or two audio tracks being produced, and therefore 2 channel would be the appropriate selection. In post production use, there are often more channels of audio required, so 8 channel audio may be the appropriate choice in such situations. Ki Pro only allows for the selection of either 2 channels or 8 channels of audio to be written to the QuickTime file that is recorded. Therefore, if the source has more than 2 channels of audio, but less than 8 channels of audio that need to be preserved, the CONFIG Menu parameter 2.3 Audio Channels would need to be set to “8 Channels.”If you have additional questions, please feel free to contact AJA Technical Support via phone or email between 9am and 5pm PST, Monday through Friday.
