The material is 4:3 letterboxed. It’s not anamorphic. I’m assuming the screen shot is from QT and not from inside FCP.

Do you know what compositing program was used? Was it on a Mac or a PC? I’m assuming these are movie files and not image sequences when you get them.

No, let’s not pretend, let’s be specific. You talk about a graphics file QuickTime movie that’s in the Animation codec. Where did this come from? What made it? How did you make it? If I apply a CC filter to a video file that’s in the Animation codec it doesn’t lose or affect its alpha channel.

The application of the color correction filters has nothing at all to do with the alpha channel or the use of the animation codec. Perhaps you can describe exactly what you’re doing to do what material otherwise we can’t tell what might be happening.

Could be any of those? What’s the media? What’d you shoot? What settings are you using on the camera? What settings are you using in FCP? We can’t tell you what’s the right thing to do in FCP without knowing what you’re shooting and what you’re trying to output and what settings you’re using. You might want to start with the camera manual.
