What, exactly, do you mean when you say “the after effects footage folder”?

If you dragged files from one folder to another on your computer, then this has nothing to do with After Effects. After Effects does not move or otherwise do anything to/with your source files.

As Michael says, we are working on a new bug-fix update for After Effects CS6, and fixing the breakage that Mac OSX v10.9 inflicted on Motion Sketch is the #1 priority of that bug-fix update.

My current estimate is that the new After Effects CS6 bug-fix update should come out in June. (I’m the one testing it, so I feel rather confident in that estimate.)

The workflow that we recommend is to render and export a losslessly encoded master file out of After Effects, with that result going into an Adobe Media Encoder watch folder, from which it is picked up automatically and encoded into your various delivery formats.

There are shortcuts for cycling through compositions and such toward the bottom of the “Panels, viewers, workspaces, and windows (keyboard shortcuts)” section.
