The main relevant difference is the GT 750M GPU in the 15″ model. This makes a huge difference for Premiere Pro, which uses the GPU to accelerate a lot of things.
The larger screen size is also a big deal when you’re trying to do visual work, like video editing and graphic design.
So, personally, I’d go with the 15″. It’s what I’m typing on right now, in fact.

You can try using a different TCP port by changing the value in the Cineware settings (which you get to by clicking the Options button in the Cineware effect in the Effect Controls panel).

Another possibility is that you have too little RAM to have so many applications open, and this is causing the operating system to need to swap the contents of RAM to disk when switching applications.

Is this a project with a lot of source footage files? One of the things that After Effects does when you switch focus back to it is check to see if any source footage files have changed and need to be refreshed.
