Unfortunately that hasn’t worked. I downloaded the Preference Manager and ran it for FCP, but the problem is still there.

I’ve temporarily avoided the issue by conforming my project from an EDL. I shall investigate your theories once the machine has finished it’s job as it’s merrily clunking away now doing its thing.
However, I didn’t copy the files to a new drive, I just copied the project to a new drive and set the new drive as my scratch disk as the project is huge (2 hours, 12 multicamera concert shoot, 1080i 25fps, HD Cam).
The multicamera clip was already collapsed so I highlighted the entire timeline and told FCP to take the media offline so I could perform a batch capture at 10 Bit Uncompressed. That’s when I got the error message.
I left the audio track in the timeline without attempting to take it offline as this is the master audio track of the concert which was recorded at the show and mixed separately.
So, the EDL seems to be working out ok, I’ll investigate your suggestions further in the morning.

Thank you – this is all very helpful advice and I’m learning a lot.
As it happens I did update the drivers recently so this will explain the NTSC default setting.
So presumably, when the setting is correct for my monitor, I’ll be able to output my work to my monitor when viewing it in AJA TV too?

I’ve noticed that some (but not all) of my screen savers have started to work only in the left monitor, while the right monitor displays the words ‘Quartz Composer’. I read on another Cow thread that one option might be to turn off my screen savers – I’ve done this too but once again it makes no difference.
I’m wondering if this is related to the problem and if the fault might actually be hardware related. Maybe there’s something wrong with the AJA Kona LH card I’m using.
The investigation continues…

Here’s a thread for the same problem from last year. I’ve tried most of the solutions suggested here but alas to no avail.
I haven’t tried a clean FCP7 install though, I don’t really want to go there. I recently upgraded from FCS2 to FCS3 – maybe the problem lies there somewhere…?
