Do you mean that you went back in to Audition to re-cut the audio, or you did it in Premiere?
Since the ‘Premiere to Audition’ method doesn’t actually send the video clip over to Audition, but merely creates a separate WAV file, replacing the video’s audio interleave, certainly returning to Audition to cut the audio will cause sync problems. One solution is of course to link the video and audio, then cut in Premiere. “Roundtripping” in this method isn’t truly “roundtripping”, in which you would come back to Premiere with a video clip with the audio intact, but those details are overlooked by marketing types.

Not familiar with anything ‘automatic’ in Premiere Pro, however, it’s ‘nearly automatic’ in Audition. Here’s a great tutorial for Audition CS5.5, but it carries through to the current version.

We’ve had one incident where our equipment was flown somewhere else, and didn’t make it to our shoot city in time. Then we had another incident where our equipment – all of it – totally disappeared. Both were Delta.
Since then, if time permits, we’ve begun shipping our gear ahead, sans camera and enough audio equipment to get the job done of course..

Older, and many current televisions cut off a portion of the video picture. This area is is an overscan area, and is better explained here –

You compensate for this overscan area by adhering to ‘Safe Margins’ in Premiere, keeping all graphics and such within the ‘Title Safe’ area. Generally, anything that is outside the ‘Action Safe’ area will not display on a television. Computer monitors do not have an overscan area, which is why the DVD and files play fine on a computer.
To display these Safe Margins, click the Settings button at the top right of the Project monitor and choose Safe Margins. You can also add a Safe Margins toggle button below the Project if you’d like to.
Our quick and dirty method of preparing a timeline that wasn’t shot or edited to compensate for the Safe Margins, is to nest the entire timeline, then scale that nest down to be just at the Action Safe margin.

You’d be better off making the background transparent in whatever program you created the logo in, possibly Photoshop or Illustrator?
