1) Set a limit on Capture Now. Never have that box unchecked. Set it to 60 min if you want the whole tape.
2) Do not under any circumstances run any anti-virus/filesaver software. Including Norton and Virex. Sure, Apple doles out Virex for free, but FCP doesn’t cooperate with it very well.
If you absolutely feel you must keep Virex installed on your system then use Kevin’s script to shut it off before you use FCP:

4) Check the format of the drive you are capturing to. It should be Mas OS Extended, jornalling off. If it isn’t, copy your files from it and re-initialize it. If it is any other format, you will encounter problems. If not at first, then eventually.

The best way to do this is with Film Effects by http://www.nattress.com. $100 but worth it.
Yes, the MB suite could do this, but costs tons. And Cinema Tools isn’t designed for this.

How is that har drive connected? Is it a Media drive (7200RPM, 8MB buffer)?
If it is connected via USB, then it will drop frames. If it is formatted anything other than MAC OS Extended, it will drop frames.
With that many drives, being organized is essential…VITAL…to the health of a project. Errant files spread across a half dozen drives is not good.

Ahhhhh…I think I have an idea.
First off, you are monitoring correctly. Just the way you mentioned it was confusing…but that isn’t the issue.
The footage plays fine from the captured source…but all jerky AFTER color correction and filters are added.
Where is your RENDER folder? Have these accidentally been saved to the internal drive with the OS? Occassionally mine defaults to the internal, and I have to switch it (pain in the patoot).
Just a thought. Investigate that first. Look in the USERS>DOCUMENTS>Final Cut Pro Documents folder and see what you see…

Now, you made no mention of this Decklink and DSR deck in your original post. You mentioned that you were using your 9800 card to feed the monitor. Thus my reaction. It really helps to give correct information in the first place.Now, I had no clue what Long Frames were, other than what I know about HDV. So I looked them up:
“Long frame marker: During capture, some frames may be captured with a longer
duration than is acceptable. This can lead to playback and output problems. To mark
long frames, you can choose Tools > Long Frames > Mark. If your clip has long
frames, you can try recapturing the clip or avoid using that part of the media file.

Open FCP with NO project file. Still crash?
If so, and you trashed prefs and repaired permissions, you can try to remove FCP and re-install it again, or go the drastic route and erase and install the OS and applications from scratch.
FCP was crashing on me too not to long ago, and erasing and installing was all that fixed it. Hopefully a reinstall of just FCP will fix things. Trash EVERYTHING FCP first.

How you you viewing your footage out of that card?
This is NOT the way to monitor, or color correct the footage. Either route the signal via firewire to a deck or DV converter box, THEN to an NTSC monitor, or use a capture card. DO NOT use the graphics card for this. You won’t get a true representation of your colors.
I am not sure how you are even monitoring…out the Radeon via what connector?

I don’t think that you will be able to use your Matrox setup with the current G5s (PCIe) or most recent versions (PCI-X) and Final Cut Pro. You’ll have to call Matrox and find out. Searching their site for product information on the Digisuite drew pages that were no longer available on their server.
You might be looking at a new capture card. Three companies exist that make good ones: Aurora, AJA and Decklink.
Are you looking to do SD or HD?
One cool think about the AJA I/O is that you have all your connections: Composite, component, SDI…on the AJA Box, and it feeds the signal to the G5 via firewire 400. So the AJA I/O can be used on several Macs, unline the Decklink or Aurora cards that need to be installed in the computer. But, the are all good solutions.
