Please clarify what you mean by “sending” them to Media Encoder. From Premiere? Are all the sequences in the same project?
First thing I would do is build preset(s) you plan to use inside Media Encoder. Then I’d use File/Add Premiere Pro Sequence from inside Media Encoder. Navigate to your project and you’ll be presented with all the sequences from that project. Select however many you want and then drag your preset onto each instance. Set the destination and away you go.

The first thing I would suggest is that you option while you select the boom mic track so you don’t have to go through the unlinking part. Holding down the option key while lassoing a group or selecting a single instance temporarily unlinks the audio and video and is a much safer way to work especially with sync sound. Now that you’re in the option key state of mind, lasso the lav audio on track 2 and option drag it up into track 1. This will make and move a copy of the track up to 1 and ensure it stays in sync.
Curious to see if this method causes it to crash.

For what it’s worth you can organize your media (footage and audio) in Prelude in a folder with subfolders and send that single folder to Premiere and it will maintain the folder structure. I get that it’s probably faster in most cases to use the AE work around, but it’s something to remember if you’re using Prelude to mark/ingest your raw stuff.

Have you added any folders (probably at the Finder level) to the root level of the drive recently? Not only a good place to start narrowing down the problem files, but it could be confusing the Media Browser operation. Don’t usually see this in PPro, but I had an instance where I added a DCIM folder of some RAW stills to a drive and at that point FCPX would not see the drive. It would load it, show it to me and then just disappear. Once I moved that folder inside another folder the drive and all its media could be seen.

Yeah, pretty often I’ll open a .pdf in AI and place the selected page on a 1920×1080 artboard. Then I blow up the image as a whole to where I like the focus and then resize the artboard and save it off for PPro or AE. Working with a graphic from this workflow right now that’s 2376×3173. Just a page from a .pdf brochure that needs to be brought to life a little.

Scan it as a .pdf. Then open it in Illustrator and save as an .ai file.

What’s happened to being able to Time Remap in the timeline as opposed to the effects control panel?

I shoot a lot of interviews as well. My go-to operation after noise reduction/notch filtering is to add a teensy bit of reverb before heading off to EQ.
