I know this is an old thread but I came across it trying to find answers to the same problem and hopefully can help someone else in the future. Anything that is not absolute white or black in your matte will end up looking transparent. To solve this throw a “fast color corrector” on your matte and adjust the white and black input sliders to get your desired look.

What if I were to “replace clip with after effects Comp” and throw the force motion blur on there to make up for the dropped frames?
