Sadly I have never seen a workaround for this other than what you are doing. I have had to deal with similar sequences on occasion. I ended up breaking them up into chunks and just rendering the small bits, which sometimes took ages. Sometimes had to be broken into smaller sections.
To be honest unless you get lucky and it renders without error the time this all takes you may as well resize and reanimate.
Dave’s suggestion of Motion is a good one if you want to keep the large stills but otherwise its pretty much as you have already worked out.

I have Cinema Tools running quite happily under Lion 10.7.5
Cant really offer advice on the crashing under ML but certainly seems to work on this OSbest wishes

Yes that should do you nicely, it is incredible how cheap storage has become. I remember paying £1,500 for a 9GiG Avid Hard Drive !

I would look at something like the Hitachi Deskstar 7200 rpm, I have had a couple of these in a software raid in my MacPro running for over a year without issue.
Or the Seagate Barracuda 7200, or Western Digital Caviar Black 7200 should both be worth a look.I think they are all available as 2TB or 3TB depending on how much you want to spend, a single drive wont give you massive speed but will be fine for a stream or 2 of ProRes HD

Shane is quite correct there was a dodgy version of the EOS Movie plug-in that the 550D (T3i) didn’t seem to like. I think it was V1.3
However with the release of the 5D MKIII they released version 1.4 and all seems to have come good, at least for the 550D. I have one and it certainly works.
I think that if you download the latest FCP EOS Movie plug-in which is V1.4 you stand a fighting chance of the T4i (or 650D as we know it here) working.
You need to edit the camera plist which is here, :- /Library/Application Support/ProApps/MIO/RAD/Plugins/CanonE1.RADPlug/Contents/Resources
I just added my 550D to the bottom of the list and all good.
I cant imagine the 550D working but the 650D not, so just add the string for your camera and fingers crossed.
Has to be worth a go.

What Daniel is suggesting is totally possible – I had assumed that your MacBook Pro was pretty up to day because you have USB3.
What is the spec of your MacPro ? One other thing – out of interest, if you simply take any two of your ProRes clips and just make a multi-clip from them (no ref movies or Pluraleyes etc) What happens then ? Red Bar or Green ?

Since both your ProRes files for each camera work without render then it does seem that your settings are correct.
I assume the reference files you mention are the Pluraeyes clips. It does seem that that is where your error is coming in since the individual files work fine.
I have not used Plraleyes on multi cam projects so I am slightly unsure of the best workflow there.
Perhaps someone who has done that can chime in and help out.best wishes

It sounds like you are using the correct workflow going from your DSLR footage to ProRes. So it should be a simple case of doing a ProRes HQ easy set-up and away you go.
Thats assuming both DSLR’s were shooting at the same frame rate and frame size and are both now ProRes 422 HQ
If you drop one of your clips say from the Canon in the sequence is that just a grey bar ? No render at all ? Same for the Nikon ?USB3 should easily be quick enough for 2 streams of ProRes HQ
Have you checked multi-clip playback under the RT drop down.
Finally here is Shane’s DSLR workflow tutorial – might be worth a look but sounds like you have it pretty well correct.

OK got around to trying that, First loaded Film Effect – preset browser blank
Then loaded Warp Fish Eye – All good
Then back to Film Effect on the same clip and now all good too.
Anyway just posted this so you can see what happens – will email support as you suggest.

It sounds like your sequence settings do not match your source footage. I assume you have transcoded both cameras to the same ProRes codec and the same frame rate.
If you create a new sequence and just drop one of your camera clips into the sequence. It should ask if you want the sequence to match the source. Say Yes.Drop a multi clip into that sequence and you should see a green render bar not a red one.
