In FCP 6 and FCP 7, this can happen with some codecs (like XDCAM) if you have “Rendered Proxy” turned on in your rendering options.

Go to Sequence>Render and uncheck Rendered Proxy

Then go to Sequence>Render All and uncheck Rendered Proxy

I had this issue and while I was not able to determine the cause, I did find a workaround.

I created a new Comp, went into my old Comp and selected all layers, copied them, and then pasted them into my new Comp. Everything was then visible and in place.

AE CS6–>Output ProRes 422(HQ)–> Encore CS6–> Output ISO–> Burn ISO to disk using Toast and Blu-ray burner (even if authoring an SD dvd).

Works like a charm.
