Best quality and iDVD, I think that is an oxymoron.
You would want to use Compressor to downconvert your sequence to SD, and to encode the video into m2v as well as the audio into ac3 files. Some people recommend do the downconversion before the encoding process in FCP. Ease and best normally don’t walk hand in hand.

Make the video a QT but use H264 for the codec since it is going to be played back on a computer.

Yeap, WMP is not a true DVD player, under the right combination of installed software and setup on a computer DVDs may work on some levels. You will go crazy if you promise that your disc will always work with WMP. Solid authoring practices are all you can do and state that your disc will work with probably configured systems with a true software DVD player installed.
One thing I found (this is before Win 7) is that you get more compatibility if the first play is a video vs. a menu. So if I want it to appear that the DVD starts on a menu I use a sec black video as the first play that end jumps to the menu. This is a very safe practice for several reason and is easy to do, takes up no room.

when talking about out of sync it is important to state whether it is drifting 10 frames out by the end or is it always 10 frames out from start to finish.
Other things to post, length of the video and audio.

Rethink your workflow. For each stop motion scene, don’t build it in FCP, use Motion or AE to build your scene. The zooming, panning and other movements will be much better. I would work in a project setting that match the video setting in FCP, which will be 16;9 aspect ration. You will be losing top and bottoms of the pic images but this is how I has to happen unless you scale all the way down and leave black bars left and right.

If I know the camera was well taken care of and was going for a good price I would buy one. Hours on these cameras are no wheres near an important as tape cameras.

Check out the original MXO, it uses the Display port and does some major cleaning up. I don’t have it so I’m not recommending it per se, just throwing it out but some people I respect here on the Cow have given it the thumbs up.

It is most likely a field order issue which can be introduced in several ways. it you crop or move video an odd line you can introduce this issue.
The problem is also unsolvable unless you have an external monitor for your FCP system. WIthout this key piece of equipment you have no idea when and where the problem is being introduced. I just fixed a documentary with the same problem, no idea how the guy got it so messed up but without me playing the timeline out to a TV there would be no easy way to fix this.
Couple things to check, first does the original DVDs play okay with regards to this camera angle? If yes, make a m2v and DVD from your converted file, if it plays okay you know you introduced the problem in the editing process. If the converted file plays back okay tell us what you did to they angle, is it one of the 4:3, did you scale it? reposition it?
