You could always open the mixer and make a fade down in real time with keyframes being automatically applied. Much quicker than mucking around with manual keyframing.
Audio DAWS have lots of different fade curves to make a quick fade sound right. There is no one curve that is right for all sound as our ear perceives a fade differently for voice and music.

I thought the latest version of Quicktime showed the embedded timecode so that you don’t need a burn in any more.

I do this often with the XL H1 and the Decklink Pro card. I modified an Easy Setup, changing machine control to Firewire basic. The XL H1 is then switched to DV downconvert over the firewire but the SDI outputs can be seperately switched for HD or SD SDI output regardless of the firewire setting.
This combination gives timecode accurate capture.

Sorry I just realised you have shot Pro50. I thought you had down converted from Pro100HD. Yes stay in native and do the final in a 10 bit Uncompressed.

Pro 50 is standard def. If you want the online to be HD then you will have to recapture. If you have the drive space and speed then I would recapture as 10 bit uncompressed. The decision to go 1080 should depend on the delivery requirements.

The six track files are aif I presume. If so then you can make your AC3 file directly in Compressor. There is no need to import the files into FCP. Same for the stereo.
Unless you need to do editing to these files then importing them is not required to make the AC3 files.

My guess is that they are pre mix stems. Music L & R, FX L & R mono dialog and narration. That is a standard pre mix stem config. They might be Pro Logic surround compatible.
If you just put them together, they will probably not make the mix as they should be undipped for re versioning. If you assign them to tracks in a 5.1 AC3 they will be a total dogs breakfast.
If they were a 5.1 mix they wouldn’t be labeled music, FX etc .
