Once you place them all, can you just group all three objects together so they move as one but the text remains editable?

Have you tried loggin in to the computer as a different user? Does the problem follow to the new user or does it work there? If it works correctly in the new user, it’s a setting or preference thing. If it follows, it’s time to reinstall the software.

Not sure I completely understand what you are going for, but it looks like you have an object drawn on each side on a text box. Place the objects where you want them, using guides if you need to, and then drag the edges of the text box to equal points on each of those objects. Then center justify the textbox and that should take care of it.
Am I missing something?

You want to trash the InDesign plist file, which will force ID to rebuild it. Keep in mind this will force you to reset all your preferences, so rather than actually deleting it, you may just want to move it to the desktop so you can put it back if you need to or want to.
If you know where to get to that, have at it. If not, read on.
The plist files you need are located in your library. From the GO menu in the main Finder window, press and hold the Option key and the Library option will magically apear. Click that and your user library will open in a new finder window.
Next open the Preferences folder and then look for a file called “com.adobe.InDesign.plist”. That’s the file you want to trash/move and force ID to recreate. Make sure you have ID closed while you do this.
If you have any version of Mac OSX prior to Lion you don’t need to do the option thing, as they didn’t hide it prior to 10.7.
This doesn’t sound like a preference thing, but either way, this is always a good place to start to rule things out as your troubleshoot.

Are you using mac or windows?

Have you double checked that you have the Selection tool active and didn’t accidentally trigger a different tool?
After that, have you tried restarting? Resetting the InDesign preferences?

File > Save As > Format: Adobe PDF.
I am assuming you are making a file for people to download from a website, because a PDF can’t technically be “viewed on the internet.” Although most modern browsers will just open a PDF file in place, they are not like a GIF, JPG or PNG that can be embedded in an html file.

Encore can create professional DVDs if you know how to use it, build it using correctly prepared assets and take the time to test the output. The same can be said for DVD Studio Pro, Sonic DVD and heck, even Toast if you really want to. Scenarist is arguably the “most professional” DVD authoring platform, but there are plenty of DVDs being authored in Encore and DVD-SP that work great and are of professional-lever quality and caliber.
If you have Encore, take the time to learn it and it should serve you well. There is a lot of good info on the COW already, and if you can’t find it here, there are good tutorials that can walk you through getting started.
Keep in mind that a lot of what makes a DVD “good or bad” is the encoding and preparation of the assets for the video itself and the menu graphics.

Don’t know about photoshop, but if you already have them batched as squares, you might try the “Create Collage” tool in Picasa. Don’t know how much control you have over the settings, but it’s free and would only take a few minutes to try.

There are a few ways to place the AI file into InDesign, using the Place command (or keyboard shortcut) or dragging the file into the workspace.
If you drag it in, it will use the settings that you last set when you used the Place tool.
If you go to FILE > PLACE (cmd + d) you will see there is a check box for SHOW IMPORT OPTIONS in the bottom left of the dialog box. Check that. In the next screen you will get some options (cropping, what artboard, etc) and one of those options is TRANSPARENT BACKGROUND. Do you have that checked?
This is the most obvious thing that I would check. If you are already doing this, there could be something else going on.
