You should check your pixel aspect ratios. In your footage window, right click the footage, select interpret footage–>main. There will be a drop down menu for pixel aspect ratio at the bottom of the dialogue box. Once you’ve seen what the pixel aspect ratio of the footage is, verify that you have it set to the same ratio for your composition. You can access the composition settings by clicking composition at the top of the application, and choosing composition settings, or by hitting ctrl+k. There will be a drop down menu for pixel aspect ratio there, too.

Dave is absolutely right about the editing process. Premiere, if you have it, or any other non-linear editing program, is the tool for the job. However, in regards to the look of the footage, you may want to do some simple color correction. Try this: After you’ve laid out your footage on the time line, add the rgb curves effect. In the effect controls window, twirl down the controls for this effect, and try increasing the contrast by raising the master curve near the top just a little, and also lowering it just a little at the bottom. If I understand your issue with the look of the footage correctly, this may help a bit.

It could be either the pixel aspect ratio of your composition (ctr+k to bring up the dialogue) or the pixel aspect ratio of the footage. (right click on the footage in the project panel, select interpret footage–>main, and you can change it there). I assume you’re working in NTSC, so 9oth of those numbers should be set to 0.9.

You’re definitely using the right program. Everything you want to do can be done well in AE. As for your problem with the PSD, if I’m understanding you correctly, I believe you’re not importing the file correctly. For your particular purpose, you need to import your PSD as a composition with editable layer styles. Make sure that you select “composition” and NOT “composition–cropped layers” from the drop down menu in the import file dialogue box.
I think you’re right in thinking that you should assemble in final cut for your final edit. As far as how much you do in Photoshop, it really just depends on what exactly you’re making, though it’s best, I think, to have the source material for your animation as complete as possible before moving on to the step of animating,
