Not sure why a fresh install would make any difference. Motion 4 handles output a little differently – would need to know more about how you are monitoring your results and what your specific quality settings are (in both Motion and FCP if you are using both).

Oh, and when you say it looks terrible, could be many factors there:
1) Are you evaluating the quality in FCP’s Canvas? For a DV sequence in particular, you can’t. You have to use a broadcast monitor
2) Did you adjust the settings for rendering Motion projects in FCP? Sequence > Settings > Render Control tab

You need to check the setting for your current sequence, NOT for new sequences you create. Select your current sequence and go to Sequence > Settings.

Not sure what you mean. Different template themes are available in different resolutions and frame rates – in the Template Browser, you can use the pop-up menu at the top right to filter them by HD, NTSC, and PAL. If you choose an HD template, it will be HD – but you better first make sure your sequence settings match the setting of the template before you edit it into the sequence otherwise it will be scaled to fit the sequence.

No true 3D objects in Motion. You can do drapery type effects with Zaxwerks 3D Flag, and you can export Cinema4D camera, light, and object position data to Motion.

Try using an Image Mask instead of the Stencil Alpha blend mode, it’s much more flexible.

Your problem is that the Mac Mini is not a supported machine for Motion, as it has an integrated graphics card.
