Either way. I’d probably start with your lossless file since you have it already, and compress just a representative section of it with a few adjusted presets as a batch to test.

Exporting using current project settings creates a lossless ProRes or Animation codec file that is never meant to be used as a final deliverable – it is an intermediate format to be placed into another application, like Final Cut Pro. Many machines will not be able to play back this file.
No one can tell you the best settings to use. Your client should tell you the delivery resolution, frame rate, code, pixel aspect ratio, but you need to determine the best compression settings to use to trade off between bit rate and quality based on the content of the video. However, the Compressor presets are a good start.

Your fonts need to be installed at the Computer level to be accessed by Compressor. This issue can happen when fonts are installed just at the user level. Use Fontbook to fix this.

I don’t understand – what do you mean they aren’t “independent clips”? You can send any number of clips from FCP to Motion based on In and Out points in your timeline.
If I do need to export from Motion with alpha (and I rarely do because I usually just embed the Motion project itself directly in FCP via roundtripping or importing), I usually just use the default settings, which is ProRes 4444 with alpha.

You shouldn’t need to reimport anything to FCP if you use the “send to Motion” command to send your clips from FCP to Motion for compositing.

You don’t. You apply a mask in the shape you want to your texture image.
Actually, you can, but it’s more work – draw a shape, add an Image Mask to your texture layer, and drag the shape to the well in the HUD – thereby masking the texture with the shape. But simpler to draw a mask directly on your texture in many cases…

It doesn’t make sense because audio doesn’t roundtrip between FCP and Motion. Your audio in FCP remains exactly the way it was. Perhaps there is something going on with your video?
