For your situation, just use a deactivated “dummy” layer, like a shape, as the framing source object – that way you can mover your layers, leave the dummy alone, and the camera will stay where it landed.

There’s a Scale parameter that should allow you to adjust the sensitivity of the parameter to your input, and you can make it a negative value to invert it.

The fact that adding the black background back in solves the problem is what tells me there is no problem. If you are exporting with alpha and just looking at that exported movie, you aren’t seeing the true result – for that, you would need to composite that movie onto something. So what is in Motion is accurate, but not what you export until it’s composited. Still not sure why you are exporting with alpha – what are you planning to do with the movie? That is the true test.

The issue may be in how your are compositing your resulting export – in whatever application you are using, change the alpha interpretation to premultiplied, that should restore those areas. What exactly is your workflow?

Why are you running it through both Motion and FCP? It looks like your FCP project settings don’t match your Motion project settings. Do you have to render the exported QT file from Motion when you drop it in FCP? If you, your settings don’t match. I’m assuming you are on Motion 4 and FCP 7?

Are you looking in your user library or root? I’m talking user – and you may need some of those depending on the codecs you are using – I’m just saying by default, FCP X doesn’t install any at the user level, at least in my case. I would just try moving them to a holding folder so you can always put them back if you need.
