In After Effects, it is usually best to use the “Render” option. Go to Composition in the top bar, then select “Add To Render Queue”. The composition/video will then be added to this queue, where you can change the setting for the final video. When you have entered the settings you’d like, click on “Render”.

Are you looking for something to add to a live video, or for a video of the game that is shot and then editted afterwards?

It’s been a while, but I found the solution and am posting it here for reference.
The point where it went wrong, was in Flash apparently. When importing the video into Flash, you have to explicitly tell Flash that it has an alpha channel. Something quite simple, but easy to forget/look over.

Changing the background to black didn’t help unfortunately. Also, the 32cbt setting isn’t causing the problem either, because the background still isn’t transparent when I change it to something lower.

When I open the file, the render is in the queue, but it seems that doesn’t quite show up when downloading the file. I have uploaded a screenshot of the settings:

You could try creating an action consisting of:
1. Resizing the image
2. Saving it
3. Closing the image
Then, put the action under a hotkey and open a batch of the images. When they are open, simply press it and hold it down untill the whole batch has been processed. Repeat as many times as possible.Don’t open too many images at once though if your computer can’t handle it.
