you need a p2 utility to transcode the mxf files to dvpcro50 quicktime files or use an nle that will read the p2 mxf file structure and create the dvcpro50 quicktimes (or uncompressed or lossless) from there.
i have used fcp to import from p2 (fcp has to transcode to quicktime to edit). i then just pulled the files from the fcp capture/scratch folder directly, avoiding any additional steps of exporting. avid will also read the p2 mxf file structure natively and you can export from there. i’m sure premiere can access p2s also. there are other utilities that will allow you to convert the mxf files to other formats too.

i haven’t worked in xdcam… but if it has a pixel aspect ratio other than square (1.0), try turning off the p.a.r. correction (at the bottom of the preview window… it looks like a rectangle with a double headed arrow above it).
another option would be to just change the your comp setting to square pixel and see how that looks (don’t render that way, just see what it looks like, if it looks good then you can switch the par back knowing that your render will look fine).

you can use all the masks and stroke them sequentially… just check the use all masks box and the stroke sequentially box in the stroke effect settings.

yep, pre-render is just rendering with a post-render action to import and replace usage function. so when you pre-render, your render will be automatically imported to the project and any instances of that particular comp the was pre-rendered will be replaced by the newly rendered footage, thus reducing the render time (and resources used for the render) for any other comps that had that particular nested comp.
the trade off is that to modify that footage you now have to modify the original nested comp and then replace the rendered footage with the modified comp.

actually, now that i think about it, i have done exactly what yo’re talking about (effecting a precomp with keyframes) but i’ve always used time remap and i’ve never had any problems like you described. maybe this is an advantage of time remap, although timewarp has some better controls for interpolating pixel motion.

if you do this often, you might look into atomic duck… i haven’t used it (i don’t have much use for it actually) but it sounds like it will bring in fcp projects in to ae much better, maintaining your edit structure and allowing you to effect individual clip within the timeline.
that being said, you can effect your video either way, i don’t think it will effect your quality any differently one way or another. it just comes down to whether you want to work with a bunch of comps, each with and individual clip having and a set of adjustment effects, or one comp with a bunch of adjustment layers, essentiall one for each edit.

cut and paste ai paths into ae layers masks. then you can use an effect like stroke to animate a line that will follow the masks.
this will work best if the ai illustration is a ‘center line’ type drawing (where the color is determined by line color) rather than an outlined stroke (color is determined by fill color). however, you can still get results by trying this, there just may be more work to get it right.

what os were you using prior to os 10.4.9? the software and hardware you mention are quite old and may not work well with the new os.
have you checked media100 to make sure your cards are supported in 10.4.9 (and the version of quicktime you are using) and make sure you have updated drivers for those cards.
likewise ae5.5 may have issues with newer quicktime versions. check with adobe for updates, patches or recomended qt versions. if you are using third party codecs, you may want to try updating those too.
