No. If you are using a single m2v file and ac3 file, you have nothing to worry about. However, if they provide you with multiple video and audio clips for some reason (like one clip for each tape/disc captured), then you need to place the clips in separate timelines in Encore.
By combining, I mean the following:
Let’s say you have 2 Clips, Clip(A) and Clip(B). Each clip is comprised of an audio and video file. You can place Clip(A) and Clip(B) into a single timeline in Encore.Encore supports placing multiple videos into a single timeline, however it then has to re-encode the audio. If it does this, then it will downconvert your 5.1 stream into 2.0.

Encore does not support encoding of a 5.1 track, however it will burn a 5.1 ac3 track if it’s already been encoded from a different program.
So, knowing this, if you do anything that causes encore to have to re-encode your audio, such as combining multiple clips into a single timeline or trimming the audio clip, then it will not output 5.1 audio.
5.1 Audio is contained in a single .ac3 file.

Your quality of media seems to be good, and since the problem is the Bravo Pro machine not recognizing the disc properly, the booktype shouldn’t be an issue. It’s possible you are burning too fast. My article covers this in detail, but you should be burning at no faster than 4X.
Just out of curiosity, did you modify the booktype on the disc you burned for the Bravo Pro?

Are you using the Dynamic Link feature to import your timeline from Premiere? Or have you just imported your rendered video as a regular asset into Encore?

HC Encoder is a great free mpeg2 encoder, with extremely professional results, comparable to Cinema Craft Encoder.
For HD content, you will want to export from Premiere in the Matrox HD MPEG2 I-Frame codec in the same framerate/resolution as your source footage. Bring that into a program like Virtual Dub and Apply a resize filter using the Lanczos3 algorithm, or if you use AVISynth, use the Spline32Resize algorithm.
As for Blu-ray Encoding, I typically do everything in h264. Since Encore can be picky about Blu-ray compliant files, I let Adobe Media Encoder do those. Matrox has a new product called Compress HD which does faster than realtime h264 encoding from within the Adobe Media Encoder. You might want to look into getting that.

It sounds like you should have set it up differently from the beginning. Instead of placing all programs into a single timeline, they should be placed in separate timelines. Instead of using the chapter playlist, just use the normal playlist.
This way, each timeline will have it’s own set of chapters, and can be chained together using the playlist feature.
This doesn’t mean you can’t do it the way you have it set up. Your problem is probably coming from encore not resetting some of the chapter playlists you had setup originally, and may require you to build the project over again to clear all the settings.
But if you have to do it over again, you might as well use the more logical method I listed above, as this is how your menus should be set up, using separate timelines and using playlists instead of chapter playlists.

I would let After Effects do the resizing. You can make a new comp that is 450×247, import your HDV comp into it, and scale it down to fit. This is slightly different than using the ‘Stretch’ feature in the render queue’s Output Module Settings which will distort your footage at the resolution you are wanting (since it’s not 16×9).
I generally don’t like to use non-square pixels for web viewing partly because it’s not supported by many codecs. Squeeze uses very good multipass On2 VP6 encoding and should yield very good results with extremely low file sizes compared to Adobe’s single pass VP6 exports.

Joe is correct. This feature is currently not supported by Encore. Adobe should have implemented some kind of warning feature that lets people know which settings don’t work for blu-ray discs (and flash projects for that matter).
Since Blu-ray is a much newer format than dvd, I would think it supports doing this. However it’s probably coded in a much different way than it is done for dvd, and adobe just hasn’t figured it out yet. So yes, it’s possible a future version of encore will support this.

Ok, I think I get what you are saying. For instance, you linked a button on the menu to chapter 4 in the timeline and the button just didn’t do anything when you pressed it?
I have not encountered this bug before. All my Blu-ray discs have functioning scene selection menus that properly go to the chapters from the menus.
I am aware of the chapter playlist feature not working with blu-ray discs, but it doesn’t sound like you are using it.
How are the assets encoded? MPEG2, H.264? What resolution and framerate? Are they dynamically linked timelines from premiere? Did you add your chapter markers from within Encore or were they imported with the asset? Have you tried making the menu over again from scratch?
I have encountered a bug where I forgot to set an end action to a menu and realized it after I built the disc, so I went back to change it and it would not change the final build (even though the preview updated correctly). I had to remove the menu from the project, then re-import it and link up the buttons again for the end action to take effect on the final build. A similar type of problem may have occurred with your project.

I’m not sure I understand what you mean by you never got the chapters to work. Do you mean you would add chapters to a timeline and they would not work in the final build?
