Do you have a mix of DNX and ProRes in your sequence? If so, using same-as-source would give you a mixed codec.
Do a custom export as ProRes or do a video mixdown to ProRes before exporting.

The video mixdown is probably the simplest solution, however in the future you may want to figure out a way of incorporating the standalone StageTools Moving Picture Producer into your workflow. I believe you are entitled to it for free, if you own the AVX plug in version.
It can create and batch render standalone movies of Moving Picture moves. It can also open MPX files saved from the Avid Moving Picture plugin (using the Save Show command) and batch render out movies.

BorisFX has a product called TransferFCP, which is similar to Automatic Duck, but they still support it..unlike the Duck, which was discontinued long before MC7 came out.
Its not a free product, but the trial is fully functional for 14 days. Worth a shot.

You can do a video mixdown of the sequence then use this technique in avid to add cuts back in.

However, as Michael stated, you could just do that in Resolve, as it has excellent scene detection for this purpose.

You are entitled to the BCC suite (Boris continuum). It’s a separate install. You can download it from Avid’s website.
Glad it worked out.
Note that both the sapphire and BCC flicker fix filters have several modes to try to remove the flicker, so you need to play with it a bit and use their help/manuals, as the controls are not that obvious. I’ve always had better luck with BCC than Sapphire for this, though the Sapphire filters are excellent in general, and mostly superior to the BCC.

If I understand what you are trying to do, Collapse the video boxes and their accompanying text then step in and do your transitions using the step in button at the bottom of the timeline.
This is similar to nesting in FCP but more robust and not buggy.
Look up collapse in Media composer help for a lengthy explanation.
Avid does export the timecode from recent versions. Old versions of avid do not. Not sure about 5.5.
Automatic Duck Pro Import AE (now free) can import an AAF or OMF from Avid if you want to go that route.

In my experience, you don’t need to do anything that exotic.
Just use the Send to Sorenson Squeeze export preset in Avid, then pick the H264 preset of your choice in Squeeze and encode away.
Think of Squeeze as your equivalent of Adobe Media Encoder.

User setting affects new sequences.
To change your existing sequence change that sequence’s sequence setting for audio output.
