My flv workflow is to Export a self-contained QuickTime Using Current Settings and then use Soronson Squeeze with the On2VP6 codec. It’s worked well for me without dramatic gamma shifts. The have a trial version.

As Flash player works with H.264 files you can encode an H.264 then change the .mov extension to .flv. That might work for you.

I’m not sure why you get dual mono one way and stereo the other. Maybe it’s an option in the capture settings. Your approach to unlinking the audio, deleting the bad track, duping the good and re-linking is perfectly fine.

I tested both and RAID5 was as good or slightly better. We went RAID5 as it was more common and tried-and-true.

We normally let the audio peak two bars to the right of the right-most indicator. But be careful not to clip. Our audio guys always run a brickwall limiter on their mixer to prevent this.
