Do you always start play with the playhead on the first frame? If you start in the empty portion of the sequence you may lose sync. This happened to me recently. I had to insert a slug into any empty spaces in the timeline (audio or video) and then the sync was good. I read of someone else having this problem a month or two ago, but had never seen it myself until two weeks ago.

To make life easier I’d convert it all to ProRes or ProResLT as you have mostly SD footage it seems. Make sure the frame rate is the same. Different timebases will really mess up FCP. I usually use png graphics these days, but jpgs will work fine. I’ve never tried tiffs, but they’ll probably work, too. Keep the pix at a reasonable size. You don’t want their dimensions exceeding 2000 pixels per side. Big pix can slow FCP down. If you’re not moving on the pix make them the frame size you’re using.

Moving from LT to a higher-quality form of ProRes will do nothing in the way of improving the quality. I’m not familiar with the Sony workflow, but with P2 for instance, you can re-transfer files from MXF to QT as long as you have the original MXFs. Do you have your original media off the cards? Probably not possible due to the corruption issue. Unless you can recover again and this time go to ProRes422 (HQ is overkill and may introduce other issues). I’d try that with only one or two clips (if that’s possible) to see if they sync up properly before doing an entire batch.

Might be better to post on the Blackmagic forum. I have no experience with BM, but are you feeding ref video to both your deck & card? If not, try that. You’ll need a sync gen or black burst gen. The AJA Gen10 is a great choice.

With your sequence open go to Sequence Menu > Settings and check the Anamorphic 16:9 box. Hopefully, that will fix it.

Nattress’ Big Box of Tricks has some plugins that can be used to degrade the image. Or try adding some blur and desaturating chroma in your HD footage. Is there a way you could “treat” the low rez footage that would work in the edit? Make it b/w, sepia, etc.? That way you can partially maintain the HD.

Any codec list among the Easy Setups will work well with GCP. That said, one of the ProRes choices – probably LT for DV – would work best. As for discovering parameters of a file try MediaIbfo. It’s a free download. BTW, in my experience FCP doesn’t care if the audio is aif or wav. It wants it to be 48k Linear PCM.
