Are you adding any third-party plug-ins in Premiere or Encoder that might not be registered?

You can still run your footage through Media Encoder and knock it down to ProRes Proxy. If you don’t see the ProRes options in the Codec list you can download them from Adobe.

Check all the hard drives that Premiere might be accessing. If one of them is getting full, even with 10GB remaining, that will slow everything down.

Yes. They will be muted. Also, if you have tracks marked as Solo, Premiere will only send those tracks to Encoder.

In the audio world it’s called Sidechaining.
Here is a video on Adobe TV that might help. It is for CS6, I don’t know if CS5.5 has the same functions.

Create a new blank sequence, then drop in one of your clips. It will ask if you want to change the sequence settings to match the clip, YES. That way you should not have to resize every clip you put in.

Check your Sequence Settings. If you are putting a 1080 sized clip on a 720 timeline it will show up as zoomed in. You can correct the clip once it is in the timeline by clicking on it in the timeline, then go to Effect Controls, the tab in the upper left of the Source window, click on the triangle next to fx Motion, there you can scale the image back down to fit your sequence settings.
