Is it reporting dropped frames? Or is that preference turned off in the FCP User Prefs? Turn it on and see if that’s what is going on.
To finish for now, I’d pull the new RAM out to see if it goes away.

I personally don’t care for editing with any GOP structured media files. Maybe it’s an old habit, but I sure like ProRes, and how friendly it is with FCP 7’s RT Extreme.
True the file sizes are larger, but drives are cheap. But the render and compression times are better, plus all media other than the XDCAM will end up 10 bit, so theory says better. (graphics, stills) AND I bet you don’t have the problems you’re seeing if you do this.
That said, I’ve students who are editing native XDCAM, renders are slow, but it’s stable. It’s not being mixed with another codec however. LT is broadcast quality, however the more you composite and use shots with a lot of movement from frame to frame, the higher the flavor of ProRes you want to chose. They’ll all look almost the same otherwise.
Further, ProRes files will go down MANY more generations. That’s important to some projects. You can rely on renders of rendered files to not exhibit generation loss.
So I’d batch encode it all to ProRes. Using use ProRes 422 or HQ there will be no visual loss at all. Do it overnight?

Check the dimentions of the settings in Motion and the PSD file’s size… are they the same?

Try all the mac maintenance stuff… like repair permissions, trash prefs…

IT’s probably quicker, but it’s no where near as good… as you’re seeing now. I’d go through the process of Merging the clips instead. That way, you get exactly the tracks you want to use. I don’t think there’s a way to just tell the current clips to reference different tracks.

You might try reseating your graphics card. Might be the cause of the glitches.. do this first. If that fails:
I think your problem arises from the mixed formats. Especially adding GOP structured media with Iframe media. I’d be prone to choose ProRes 422 or ProRes 422HQ. Transcode all source footage to that format If it isn’t already, and see if this doesn’t clear up.

When you import it into Photoshop, MOTION changes it’s size? Could you clarify this?

Post the properties and format of the source clips, and also post the sequence settings you’re working with.

What were your sequence settings originally? What is the codec, frame rate and size of the file they sent back?

You made sub clips how? control+i or L or? These clips were in a sequence, right? Seems like you’re syncing audio too, right?
I’m a bit unclear about what you did to make the sub clips… They actually should have been “merged” clips instead… I think…
