You haven’t specified what camera the .mts files came from so my recommendation may or may not work for you.
I had a similar issues last year and I was able to convert using mpeg stream clip as was mentioned before. The catch is you need to have a Quicktime component installed that will be able to decode the mts file. Check out Perian. If you install Perian, Mpegstream clip should read your .mts files just fine.

December 9, 2010 at 12:47 am in reply to: big project – lost master clip relationship for every clipThis has now stopped working. It appears that all new clips that have come in are exhibiting the “no master clip” nonsense. I am ready to go back to avid. 🙁

November 19, 2010 at 9:03 pm in reply to: big project – lost master clip relationship for every clipOne thing that I noticed is if I bring in a bin from another workstation and pull shots from that bin into the viewer and then edit them into my working sequence I don’t get the Master clip error. I do get the error If I bring those same shot in from the same project with the only difference being that I had my assistant string out the shots in a select reel (sequence) and I pull from that.
Now this isn’t a great work around because there are plenty of times that I want to pull from an already assembled sequence.
The saga continues.

November 17, 2010 at 3:54 pm in reply to: big project – lost master clip relationship for every clipI am having a similar problem. Have you found a solution? In the FCP manual it states that under the hood every master clip has a unique identifying number assigned to it. I wonder if this is some how being disturbed.

You can change your sequence settings, Command + 0 or Sequence>Settings>Render Control Tab. Un-check Frame Blending for Speed. This should effect your entire sequence.

Sorry, I wasn’t more specific. Dropping the RT setting would only help you with dropped frames. It would still retain the green render bar.
I agree that DVCpro HD is where you should be. Have a great day.

Your RAID is probably fine. What you were probably butting up against was the CPU requirements to decode 5 streams of ProRes in real time. ProRes is very processor intensive especially with HD material. If you wanted to stay in ProRes you can switch your RT settings from High or Dynamic to Medium. ProRes respects your RT settings.

Check out Kronos from the Foundry

It does a fantastic job. I have both Twixtor and Kronos and feel that Kronos does a little better job on busy footage. Though they are both excellent plug-ins. Also the Foundry is running a sale till the end of the month only $150 for the whole furnace plug-in set. GREAT deal.

Just read through the FCS 3 product overview. Lots of “gee this is neat”, but no mention of multi-processor awareness. I think my octo-mac is starting to feel left out. I am also curious what they mean when they background rendering in compressor. I hope it isn’t the same thing as “background processing” with smooth cam. That would be awful.
