Why not dub the tapes? You would get a new, clean, consistent time-code that you could then dig into either system. We do this whenever we encounter problem tapes that we must have consistent TC for.

Never did find out the cause of the problem with Cleaner and 19GB file. We ended up exporting out a QT reference file from our Symphony and then encoded that in Cleaner. We stuck with the video codec, despite its nickname, since that it was the client needed.
Cleaner did a good job with it; I wish I had thought of this solution earlier.
