You can duplicate the footage, add some masks, then use the mosaic effect(on the top layer). Then you can play around with the settings of the mosaic filter, and maybe try different blending modes.

Have you tried disabling auto orientation for the camera?

I think the problem is you need to motion track your footage in order to have the lens flares stay in place.
