I cant speak to the NEX-FS100U OR HXR-FMU128 specifically but with my NX5U’s (w/ SDHC Cards), I do the following.
Copy the entire recorded media to the computer (be sure to keep the original folder structure in-tact, no fussing with individual files/folders).
Open it (the “private” folder) in FCP’s “log and Transfer” window. Set the name, clip counter etc.. Begin transfer.
Edit the beautiful resulting Prores clips.

Out of curiosity, are you guys that have the problem running both Motion 4 & 5 on this boot drive/partition?

Expresscard 34 is faster and can accept many different cards with varying connections, eSATA (3Gbits/s) for example. FW800 is FW800 (800 Mbits/s) that’s it.
The thing you need to figure out is whether or not you will even need faster throughput than you can get with FW 800 and an external HDD and/or whether you need the flexibility that Expresscard 34 provides. There are lots of different connections that expresscard 34 can give you, like more FW 800’s or a couple eSATA’s, Matrox MXO2 family, card readers etc. etc..
In my opinion go for the 17″, I did. If I went with the 15″ I would have been seriously screwed and would have had to loose money in the process of getting a 17″ with Expresscard 34. If your 110% sure that don’t need anything more than FireWire 800 and an external monitor via displayport, I’m sure you can get by with a 15″ but it is far from “future proof”.
Oh, speaking of displayport, I almost forgot about Tunderbolt. If your buying new with Tbolt then the 15″ is a little bit more attractive. Tbolt it will surely be taken advantage of in the future, killing the expresscard, anyway. I still say 17″ though.

I think Sascha’s idea of re-rendering is a good one. Delete the render files for one of the clips and try again.

I think the level of usefulness of a Reference Movie is highly dependent on your workflow. Understandably, there are many reasons a reference movie might not be right for a complex, multi-editor project.
I shoot live events, switching 2 cameras live and recording 1920×1080 Prores. For a majority of jobs, I shoot a “finished product”. Just slap a title at the start and a logo at the end, then its off to Compressor for Matrox MAX encoding and then to BD & DVD. No Compressor errors or problems otherwise with REF’s (now that I know what I’m doing, thanks COW’s). Still, I always end the name of a reference movie with “REF” just to be sure there is no mix up.
I literally have no use for self-contained .MOV files in this workflow. REF’s are a HUGE time and storage saver for me. I’ll just have to see how well Send to Compressor works in X, now that it lets me keep working in FCP while it “sends”. But it doesn’t really matter until my Matrox MXO2 is compatible anyway…

The only way it could be worth it, is if you already had a buyer lined up before purchasing the equipment. Thus ensuring a worthwhile profit margin.
