Dan, I don’t know anything about your research model but I do know from my studies in physics, and from taking sociology and psychology practica, that trying to figure out how to make an experiment deliver the results you thought you wanted after the experimental process is adopted is a death spiral.
Change the documentation process or your experiments’ results will be incredible.

Your description is not very clear. Are you using nine projectors? How are you syncing the 9 separate playback systems? Why did you scale it down if you’re just going to blow it up? All you are doing is making the pixels bigger. You want more pixels to start with and you may be too late askig how to do this properly.
You can explore the digital signage industry and you will find a device known as a scalar. You get one input and any number of digitally created outputs.
You could go back to your original and recreate it at 300% standard frame size for PAL so you end up with nine slices that are each 100% scale PAL.

Me, I’d probably pump the audio through some cheap speakers and re-record it with a cheap mic. The problem I have with audio filtering is it usually sounds fake because I am not adept with the controls. And the client gets too picky with all of the sliders and coloration filters that are available in FCP or STP. If I record it, the effect is genuine, the choices are limited, and the project moves along.

There is a fascinating application of expressions and scripting in After Effects that can be programmed to detect pixels and the execute an action. It was used in a “radar detection” tutorial. You might try searching for those terms, can’t be too hard to find.
Most digital waveform monitors (we have an old Videotek vm100) can be programmed to execute alarms on certain out-of-parameter events. Broadcasters use these devices to trigger an alarm if white goes over 100, pedestal dips below 7.5, or chroma peaks. Presumably, the newer generation of devices can be set up to detect your flashes but I don’t know what events the software can trigger. My old unit simply closes and latches a low voltage relay.

All you have to do is double the frame rate of your comp. (Ah, I see Ben has already suggested it.) That makes every field a frame. There are many other ways to improve the accuracy of tracking. I think the online help system that takes you the web version of the manual has several links to tracking tutorials.

My workflow from FCP to AE is just to use the native codec and in my case that’s just DV. If necessary, I use Animation out of FCP but rarely. Half of my stuff goes back to FCP from AE in DV but the other half comes back as Animation.
For your playback stuttering to be caused by your workflow, the stuttering has to be baked into the final move and be absolutely repeatable. If the skipped frames move each time you play it, it’s your player or disk throughput, not any of the renders.
You’re saying you’re editing in ProRes or you’re deliberately converting on the export to ProRes?

Foam can be used to create a similar effect that can be time reversed if you set up a freeze frame at the end.
There is also CC Flo Motion that creates startling smooth down-the-drain style animation but it takes lots of fiddling.
