    Sounds like you may have Per-Object Manipulation enabled in your transform tools.

    Are some of the spheres children of another sphere you’re rotating? That may cause the unexpected behavior in this case.

    Try separating the circles a little more along their Z-axes in 3D space in the pre-comp. What we’re seeing may be because AE is getting confused about the render order of the shapes.

    Errors like these can show up at different viewing resolutions as well (i.e. Quarter, Half, Full) so be sure to check it at Full resolution.

    More details might help come up with an answer.

    Are we looking at a 3D layer? What kind of layer is it (Solid, Shape, Video, PSD)? Does it have any effects or masks applied? Are there lights casting shadows? Was CS 6 set to use the ray-trace renderer?

    Depending on what you want to achieve there are a couple of different ways to do this.

    The first two options only work on a polygon object. The last MoGraph/PolyFX option works with either a polygon or parametric object:

    1) The “Mesh > Commands > Disconnect” function will “disconnect” selected polygons from the sphere, you can then select these polygons and move them separately from the sphere, although they will not become separate objects in the Object panel.

    2) If you want all the faces separated as different objects: select all the faces of your polygon object and use “Mesh > Commands > Disconnect” (shortcut: u-d) with Preserve Groups deselected. Then go to “Mesh > Conversion > Polygon Groups to Objects.” In this case you’ll end up with a separate object for each polygon.

    3) If you have the MoGraph module you can add a “MoGraph > PolyFX” deformer to the sphere. From there you can manipulate each of the polygons of the sphere as a separate clone using MoGraph effectors.

    AE may not like the h.264 encoding. I recommend transcoding to a more AE friendly codec that does not use predictive frames. ProRes HQ is good if you can, or Photo JPEG if not.

    I recommend not using the hand and zoom tools to navigate the orthogonal views. Instead use the camera tools (c key).

    To find the correct pulldown you’ll need to think of the frames (ABCD) as pairs of fields.

    For example, AABBBCCDDD translates to these pairs:

    AA – BB – BC – CD – DD

    Which in AE’s syntax for pulldown translates to:

    W – W – S – S – W or: WWSSW

    The ‘W’ means “Whole” and the ‘S’ means “Split” frame. That is that in an ‘S’ frame the field pair is from two different frames where as in a ‘W’ frame both fields originated from the same frame.
