I think manually tracking is your best bet.
Reshooting in these situations is always the best solution, but seldom is it a viable option for a variety of reasons. Clients now often expect a lot for little, and unfortunately they are often told they can get it. Pre-production goes out the window and it falls on the post-production to fix everything.

After Effects certainly isn’t what you’re looking for. 😉
Camtasia is great and Screenflick is pretty good too.

The Adobe CC suite is great, professional software. It’s not without it’s bugs, but the new features really improve it over the CS6 version.
You can pay $20/month for just Premiere or $50/month for basically the newest version of all of Adobe’s creative software. On the flip side, you can pay around $1000 for for the CS6 Suite, which is definitely still great software. But why pay more for older software when you can have the better, most up-to-date version for cheaper?
If the cost is too steep, which is understandable, look into Final Cut X ($300 I believe?). I’m personally not a big fan as it is a very different way of editing, but it is definitely becoming more accepted professionally. Although the basics of editing will always be knowing when, or maybe more accurately, when not to cut, it is still not a bad idea to keep up with the latest software and technology in order to make yourself more marketable.

I would recommend holding off upgrading until there is time for all the bugs to be worked out. Even when they say it is compatible, unforeseen issues always pop up. Maybe I’m paranoid, but I haven’t even upgraded to Mavericks yet…

You can’t open projects that old with CC unfortunately.

I agree with Shane. Go with the Creative Cloud version of Premiere. If you’re used to FCP7, it shouldn’t take long to get the hang of Premiere. Adobe has some great learning resources online through Adobe TV too.

It looks like you’re accidentally using the Region of Interest function. It is a button below your comp, right next to the Toggle Transparency button.

The article didn’t say what container he was exporting to. In my experience, the H264 Quicktime compression from Adobe is pretty horrible, but the mp4 compression seems to be very good.
