What software and settings are you using to create your H264s? Adobe sucks at making H264 MOVs, so if you’re using Media Encoder or After Effects to convert the file, you’ll want to select the H264 option (not Quicktime -> H264). This will make a far better looking file. Also, what’s your bitrate? That will have a big effect on the video.

Use the camera tracker if there is camera movement in your shot. This will keep your added effects in place when they are added.
You’ll want to use motion tracking to track the movement of your actors. You can motion track as many things as you want in a shot. For example, if you need to track their arms waving around, track each separately and apply the data to clearly named null objects. Then you can link your fire effects to these nulls. This is a very basic explanation, but will hopefully get you going in the right direction. I would do some tests before the actual shoot, otherwise you may be kicking yourself in post over something that could’ve been easily adjusted.

You’ll also want to use time remapping to freeze the frame where desired.

Hmm, well slip and slide edits are two different things. For a slip edit, In the timeline shorten your clip so that it is shorter than the timeline, then use the Pan Behind tool (Y) on the faded out bar of your clip. All keyframes, etc should remain in place while you slide the clip around. Hopefully that makes sense. I attached a photo that hopefully makes it clearer.

A few shots in the dark here which may or may not work…
Try precomposing the text layer you want to replace and leave all attributes in the composition. Then try adding your EPS graphic inside the precomp. This might throw off your expression though.
You could also try making the text layer invisible and parenting your graphic to it. I’m not sure how the animation works though, so that likely won’t work.
Do you know what the expression does, and if it is necessary?

Tracking the logo or using the 3D camera tracker are both good solutions. If they are having trouble keeping the track though, you could probably just track it manually. Sometimes adding keyframes every few frames is less frustrating and saves more time than trying to get the perfect track with other tools.

Also, you are opening the photo comps, right? Don’t replace them with a photo; double click it and add your photo in the precomposition.

Unless your photos are the exact size as the frame compositions, you will likely have to adjust each one in the frame.
Or maybe you want a horizontal frame where a vertical one is? In that case, duplicate a horizontal frame in the project window and option+drag it too replace a vertical one in your timeline. You’ll likely have to move it a little to get it looking right, but it should get you close.
Templates often need more adjustment than we anticipate. If only it were so easy. 😉
