Man, you must hate Avid, Resolve, Final Cut, or Vegas more than Premiere if you’re still sticking with it. I can’t imagine sounding as frustrated as you and not just moving on to a different platform.

I agree with Walter. Quicktime H.264 from AME is awful. If you absolutely need to create a Quicktime H.264, you can export a high-quality master convert to Quicktime H.264 using with Quicktime Player or MPEG Streamclip.
The easiest solution is to export a MP4 H.264 from AME, bit I guess that depends on how flexible your client is.

This is real footage or an animation? And the yellow dots are from a mask or the puppet tool? A screenshot of your workspace would help make your issue more clear.

The link you posted isn’t working. You should be able to set your flare to a light and you can use that light to illuminate 3D layers.

Select “Default Scale to Frame Size” in your Premiere preferences.

Any 3D layers you add will react to the camera. The 3D camera tracker should be the only camera in the scene.

That’s a pretty advanced tutorial for an AE beginner 😉
The 3D camera tracker replicates the camera movement in your footage and creates a new camera in After Effects. This is the layer you are seeing. It won’t appear to do anything until you add a 3D layer into your scene. Then the layer will react to the After Effects camera like it is a part of the scene. I would definitely go over the basics of AE before trying to attempt something like this. Though a little dated, I think Video CoPilot’s Basic Training is a good place to start.
