MKV are the most unlikely authoring-assets for BD-authoring at all – it´s a web-distribution-codec.IF you want to author BDs, you need to have dedicated (spec-allowed) elementary streams for video and audio. therefor you need to rip the streams “nativly” and do NOT transcode it into another codec.
M2TS-files are stream-files and no single/elementary files, so the can´t be authored.
but if you have TSMuxer you can demux these files and use the resulting elementary files for authoring.
NOTE: TSMuxer could mux streams as well, but these streams wont be valid for replication because of stream-errors and there might be some odd things when using the demuxing-functions as well.

it´s no problem to play NTSC on PAL-players – that´s working fine.It only wont work the other way round: you can´t play PAL in NTSC-players.

the main point to create NTSC DVD for int. dustribution is, that DVD-players in US and Japan (or somewhere else where NTSC is the broadcast-standart) could not playback PAL-DVDs, as these players wont do it.by the way: PAL have a bit better resolution then NTSC: 720×576 vs 720×480. If I would distribute worldwide, I would create both versions, to get the best quality product.
according to the framerates: DVD-spec is PAL (25fps) and NTSC (29.98fps), if you use 23,98fps-material it will be encoded to 29.98NDF (non dropped frame) with added 3:2-pulldown (in fact it´s a pull-up). it´s just a trick to fit the 23.98fps into 29.98fps and keep the duration the same.
so don´t worry about 29.98 – you can also use 23.98fps-material.

attention: this is encore CS3!
a lot things that would work in CS5.5 or CS6 doesn´t work using encore CS3, besides the fact that encore CS3 is a lot! more buggy than encore CS6.
and: DVD-/BD-authoring needs valid elementary-streams. you can´t use M2TS or MTS-files for BD-authoring.
I would advice to use elementary H264-files, you should find a dedicated transcoding-setting within media encoder.
when your files have been encoded to H264, there should be “untranscoded” info within your project-window, because it DONT need to be transcoded (as it´s allready transcoded) according to the BD-specs.
and finally: as m2ts/mts-files are not valid for BD-authoring they will be flaged as “untranscoded” and will be transcoded while multiplexing your BD.

yes it´s a normal accurance.Blu-ray is a different but better story, as most (but not all) new framerates could be used.
BD-spec could handle: 1080p23.98, 1080p24, 1080i29.98. IF your based in europe or down under 1080i50 also is possible.
BD-spec does not support 1080p60 or 1080p50!

29.98fps is correct, as DVD could only handle 25fps (PAL) or 29.98fps (NTSC) by spec.if you record at 23.98fps your video will be converted to 29.98 with the same duration, but only will have an added pulldown, or I would call it a “pullup”, meaning nearly every 6 frames will be added 1 single frame, to fit in the 29.98fps. one frame will be doubled.
that´s the whole story.

I´m not an DVDArchitect-user, but DVD-9 in general has several problems with standalone-players, so there´s nearly no doubt that it´s a DVD-/+R-media-problem.I have seen many problems on several players especially with the layerbreak-position and the content that comes afterwards (meaning which lays on layer1).
1. layerbreak-position
if you did not create a dedicated disc-image before burning, there might be the problem with the layerbreak-position. most burning-apps will set the layerbreak-postion at the real physical end of layer0, which is wrong in most cases. In case you´ve got a disc-image, you should be ready to burn the data.2. reflection of layer1 of the optical media.
all DVD+/-R-media have a different reflection (lower reflection-output) from the disc, and especially on the 2nd layer. it could result on a problem while re-focussing on the 2nd layer or reading the data.3. bitrate
high bitrate could also result in playback-issues. it´s highly recomended to use lower bitrates.you should use a max. bitrate of 8,5Mbit/s or less.should this DVD be replicated?

if you´ve owned DVD SP, I would hardly recoment to use it, as it´s a solid proofed software. Encore is pain in the bud-software with a lot bugs and shortcomings, for example: scripting is not possible.stay DVD SP and you´ll be happy.

as soon as your assets allready transcoded (and a valid elementary-stream for DVD) you don´t need to set any transcoding-settings (as it´s allready done).there´s only one point when you SHOULD use MOV or AVI and encore to transcode a DVD- or BD-file – if you need chaptermarkers on a dedicated frame!
background: adobe media encoder couldn´t set a necessary i-frame on previous generated (and marked) chapter-marker from premiere, it will generate I-frames depending on the previous GOP-structur… mostly this will result in NO i-frame on that dedicated frame, so no chapter-marker is possible in that case.
please keep that in mind.
