Oh, not a very nice workflow.
I find it very hard to understand why anybody in this day and age would release an encoder that did not support QuickTime source files. Was this a political or technical decision? What source formats does it support?

My route would be to export either as a Quicktime reference movie (i.e. not self-contained) or at the same settings as your source format.
Supply that to a dedicated encoder.
Procoder or carbon coder would be my choice for a Windows product.

Not all H.264 encoders are the same. From your message it would appear that you’ve tried both the Quicktime and Squeeze encoders.
What you can’t rely on with either of those tools is the quality and suitability of the presets that come with them.
It may take some time to find the right balance of quality, file size and time taken. Higher quality output (nearly) always takes longer and results in a larger file.
You are on the right lines, exporting as a QT ref movie and then taking that into Squeeze or whatever..

The frame dimensions are not 4:3 or equally divisable by 8, as the VP6 codec prefers.
What you want to also try and avoid is for the player to be resizing your clip on playback. I’d try and get them to resize the player window to 416×312 and encode to that size, remember to deinterlace unless your source is progressive. At that sort of frame size I’d be looking at 350-500kb/s 2-pass, which should give you fairly good quality, depending on the material.
