You haven’t mentioned your chosen operating system or workflow, however I’d personally recommend Telestream Episode for Mac and either Procoder from Grass Valley or CarbonCoder from Rhozet for PC.
Squeeze is not bad, just not as good and rather limited when compared to the above. It does however present a good starting point for a beginner to encoding who may find the range of options available in the other packages a bit overwhelming. All the packages come with fairly well designed presets to get you going.
Have a look through this forum for the experiences and issues others have had with Squeeze.

There are no rules as such. Most PC’s have Quicktime installed these days. Make sure that you are using a CODEC that is available in the PC version of Quicktime. For example you couldn’t use ProRes or DVCPROHD. I’d suggest PhotoJPEG at 76% quality, or above.

What format is required for the PC – AVI? WMV? Quicktime? MPEG-2?
What format do you work with in FCP?
If your editor is used to working with 16:9 content then he should have no problem doing what you need.

Neither compressor or cleaner can do what you want. Compressor might in the future, cleaner will never.
Episode, I’ve been informed can do it. Contact Telestream, send them your spec and get them to confirm.

There only limitations are if you are using a FAT32 file system under windows. If you are using NTFS then there is no real file size limit.
I’m not sure but it maybe something to do with the amount of free space you have left on your drive.

What does VLC report as the transcoded frame size? I think you can safely ignore what QT reports.
What are the properties of the source audio?

Typically H.264 is used within an MPEG-2 transport stream.
You haven’t been very clear on what you are trying to achieve but if you want to do the above then you’ll need Telestream Episode Pro.

I’d suggest a frame size of 512×288 as it’s divisible by 16 on both axis, but 640×360 is div 8 so it won’t be that much less efficient…
For a two minute clip delivered as progressive download over broadband connection, it doesn’t really matter what the data rate is (as long as you don’t go silly).
The important thing here is that the rate is high enough not to affect the quality of your work. Whether that ends up being 700Kb/s or 2.5Mb/s is difficult to say from where I’m sitting.Ultimately, if it’s something people want to see, they’ll be prepared to wait a little while until the first part of the clip has downloaded and it starts to play.
If you have Quicktime Pro, download some of the trailers from Apples movie trailer site and check the datarate
