The MotionJPEG codecs where designed to be used in conjunction with hardware boards back in the day of products like Media100 and long before codecs like HDV where on the market.
I don’t know of anybody who’d use MJPEG A or B over PhotoJPEG these days, interlaced or progressive.
I’d go back to PhotoJPEG if I were you, or go for ProRes if it plays well with your asset transfer system.

You need to deinterlace.
Your keyframe setting should be set to force a keyframe every 5-10 seconds or every 150 to 300 frames – I’d suggest every 250 frames for your content in the link. (The encoder will insert keyframes automatically when it thinks it needs to).
The edit you posted in the link is going to need a higher datarate, there’s lots of motion (pans and zooms) and lots of tiny detail. You need to think about ‘Shooting for the Web’, minimise all motion, shoot wide then cut to close rather than panning and zooming all over the place
The clip ‘pumps’ because you’ve set the keyframes for too often.
Flix ‘standard’ is just not very good really – you can’t expect great results from it. compressor is MUCH better but you’ll need to invest some time learning and experimenting to get the best out of it. Preset are only a starting point never good as a final setting
1440×1080 HDV = 1920×1080 square computer pixels – Flix is getting that completely right.
Lastly H.264 is a MUCH higher quality codec than On2

What settings are you using for MJPEG-B?
Why did you choose to start using it over PhotoJPEG?

Quicktime .mov is just a wrapper, I need to know the codec used. Open the movie in quicktime player and go to the Window menu, ‘Show Movie inspector’
Make a note of all what is says there and let me know.
By content I mean is it ‘Talking heads’, ‘Graphics/Animation’, ‘Action’, ‘Text Presentation’ etc…..What is the footage of?

Mmmmm, all the other settings seem fine.
I assume you unchecked audio encoding seeing there is none in the source.
Have you tried playing it back on another PC?
Is there a bunch of stuff running in the background on your PC?
Grabbing at straws here as all would appear ok from your settings.
Try another test using CBR, or lower the peak setting of your VBR datarate

Any keyframe or IDR settings available?
Try knocking the datarate down to 5000K/s – It’ll likely affect the quality some but at least we’ll see if plays better.
IIRC the Apple trailers at 1080p are encoded at around 10Mb/s

Personally I’d get everything back to PAL Square 768×576, complete your edit and then export out to D1 (non-square).
As for TVs zooming, you can’t expect anything to happen, if the TV zooms in too much then it’s set up incorrectly, as your is.
Any flat panel should be left on 16:9 but you can’t take account for people setting it to whatever they want.

It could be that your data rate is too high if you chose a BluRay spec profile – What is the datarate set to?
